Your question isn't clear what the problem is.
What software are you referring to that you have "yet to re-install"
Cookies are fairly harmless and the free Ad-Aware personal SE version will remove them but only the paid versions of Ad-Aware SE (Plus or Pro) has the capability to block them. So probably you have been visiting the same website depositing these cookies and that is why the scanner keeps finding them again.
