My computer has recently begun freezing for seconds at a time, but only yesterday began getting pop ups that say:

I've been clicking the X or Cancel, I haven't hit OK once. I've run Ad-Aware SE Personal then upgraded to 2007 and had no luck with either. I ran a HijackThis and figured I would post the log, maybe someone can help.

Please open the AVG Control Center program -> double-click on the "AVG Resident Shield" component (looks like this: ) -> deselect the "Turn on AVG Resident Shield" checkmark and save the setting.
When you need to enable the AVG Resident Shield, ( I’ll let you know when) just open the AVG Control Center program -> double-click on the "AVG Resident Shield" component -> select the "Turn on AVG Resident Shield" checkmark and save the setting.

NOTE: Again this is to be done only after downloading the tool, above not before.

Now run

2. Double-click FixIEDef.zip, this will create a folder named FixIEDef on your Desktop.
3. Double-click of the FixIEDef folder.
4. Locate FixIEDef.bat and double-click on it.
5. FixIEDef will now run.
6. Press any key to close the CMD Console when the script is finished.

Note: process.exe is detected by some antivirus programs (AntiVir, Dr.Web, Kaspersky) as a "RiskTool". It is not a virus, but a program used to stop system processes. Antivirus programs cannot distinguish between "good" and "malicious" use of such programs, therefore they may alert the user.

Nice! At the moment, that seems to have worked entirely. I'm not getting any pop ups.
I had one question, though. Is there some reason that it was attacking only my Internet Explorer and Windows folders? All of my other programs, including FireFox, seemed to be untouched.

Could I get to your question(s) a little later please. Right now I need for you to run not walk and get your Java, updated for me. Also you did turn on your Anti-Virus scanner Yes.

Your version of Java is outdated and needs to be updated to take advantage of fixes that have eliminated security vulnerabilities.
Updating Java:

• Download the latest version of Java Runtime Environment (JRE) 6 Update 3.
• Scroll down to where it says "Java Runtime Environment (JRE) 6 Update 3".
• Click the "Download" button to the right.
• Check the box that says: "Accept License Agreement".
• The page will refresh.
• Click on the link to download Windows Offline Installation, Multi-language and save to your desktop.
• Close any programs you may have running - especially your web browser.
• Go to Start > Control Panel double-click on Add/Remove programs and remove all older versions of Java.
• Check any item with Java Runtime Environment (JRE or J2SE) in the name.
  - Examples of older versions in Add or Remove Programs:
  • Java 2 Runtime Environment, SE v1.4.2
  • J2SE Runtime Environment 5.0
  • J2SE Runtime Environment 5.0 Update 6
• Click the Remove or Change/Remove button.
• Repeat as many times as necessary to remove each Java versions.
• Reboot your computer once all Java components are removed.
• Then from your desktop double-click on jre-6u3-windows-i586-p.exe to install the newest version.

Things seem to be running a lot smoother now, thanks. The pop ups seem to have disappeared, though there are tiny periods of lag rather than huge ones, now. It's brief, moments even, then it stops for a long while.

I was wondering, any time that I attempted to install a Java update in previous months (a year, I think), I'd gotten a pop up from Windows asking me to make sure that it was a Windows package. (I'd never thought to go to their website and download the Offline version because I'm not really tech savvy.) Is there some reason that it would do that?
(Don't worry, I'll remember to check their website from now on!)

The only other thing I have a question of is when I had gone to Add Remove Programs, there was a Java DB 10.2.2.0. Should I be deleting that, as well?

Lets run an F-Secure online scan for Viruses, Spyware and RootKits:

• Go to http://support.f-secure.com/enu/home/ols.shtml
• Scroll to the bottom of the page and click the Start scanning button. A window will pop up.
• Allow the Active X control to be installed on your computer, then click the Accept button
• Click Full System Scan and allow the components to download and the scan to complete.
• If malware is found, check Submit samples to F-Secure then select Automatic cleaning
• When cleaning has finitished, click Show report (this will open an Internet Explorer window containing the report)
• Highlight and Copy (CTRL + C) the complete report, and Paste (CTRL + V) in a new reply to this post

If Automatic cleaning with Submit samples hangs, click Cancel, then New Scan

• When the cleaning option is presented, Uncheck Submit samples to F-Secure
• Click Automatic cleaning
• When cleaning has finitished, click Show report (this will open an Internet Explorer window containing the report)
• Highlight and Copy (CTRL + C) the complete report, and Paste (CTRL + V) in a new reply to this post

Notes:

• This scan will only work with Internet Explorer
• You must have administrator rights to run this scan
